Because Christianity is alien to them. It’s some weird, foreign religion with unclear beliefs and practices that the Portuguese tried to convert them to and that the Shogunate repressed so violently that japanese christians went into hiding for centuries. I think the way they portray anime could be compared to the way Western media often portrays cults as pseudo-budhist or hindu, with gurus, meditation and whatnot.

To be… fair? The church does have some pretty immoral sides. Like what they did with Ciel. On a whole though they come across as saints compared to mages, vampires, demons, etc.
